What all mods do the flash cover? I see where it says you removed the speed limiter and changed to a hard cut on the fuel, but does it modify any of the ignition timing or fuel maps? I have already done the speed limiter removal and fuel hard cut on mine and i'd like to modify my maps and ignition timing but i can't find anywhere where it'll tell me exactly which ones to change.

to change the fuel maps you need to make the changes to the IAP map and TPS map and ignition maps manually using RomRaider until a GUI based editor is made.
I know all about that one. I worked with Ammar toward a plug-in solution for that. Eventually, I reflashed my ECU to avoid all of the plug-ins that were building up on my wiring harness. I have a few leftover Gear Position Bypass devices left over, and will share my circuit with anyone who's interested. The hardest part is getting the pins and the connectors.
Also interesting to note.....I had a friend of mine ask me to do the TRE mod on his track bike. He was running the Bazzaz Piggyback and wanted to use the gear-based traction control. The resistor based TREs disabled that feature.
with a regular TRE yes its a problem but if you used the JSD then you wont have this issue if you install it inline and after the bazzaz on the gps connector or right at the ecm.. i had it setup like this and it worked fine but now its off since i flashed it...
I'm just starting to get involved with this and will be putting my own flashing adapter cable together. But I'm going to be routing the wires a bit differently. A few questions:
1 - Are the female connectors on the JAE connectors that plug into the ECU different than the female connectors on the "Yosh box" plug?
2 - I came across a year old bikeland flasher adapter schematic in which there is a lead to pin 25 (RESET) with a momentary switch in it and an on/off switch in the flash write enable lead (pin 28). Is the use of the reset now considered to be unnecessary? Ditto the switch in the line to pin 28?
3 - If the female connectors on the JAE connector are unique (i.e. different from those on the Yosh and SDS plugs) is there a source for them? If not I may hunt around the junkyards for connectors off of Subaru's or Toyota's. Are there any other makes that use the Denso ECU?
Update: Forget question 3. Both Digikey and Mouser have them. But I'm still interested in knowing if they are different than the Yosh plug connectors.

The female contacts for the JAE are different from the Yosh plug made by Sumitomo. The JAE female contacts are also available from mouser, digikey.
You do not need the reset. You can just reset the ECU by turning key off and on. Same with the mode switch, it is not needed. Just wire the USB 5V directly to the FWE line on the ECU. Then when ever the USB is plugged in and you turn on the bike the ECU will power up in flash mode. When your done turn off the key, remove the USB, next time you turn it on it will power up in its normal operating mode again.

Woolich Racing have will have a harness available for use with our USB interface in the next couple of weeks for the 05/06 GSX-R 1000 and the 06-07 GSX-R 600/750. This will be a plug and play harness (similar to the harness for later model GSX-R and Hayabusa) and will have the addition of engine data for watching real time data from the ecu as well as viewing fault codes etc.
